Arabic Abstract

السرطان هو اضطراب جيني ينشأ نتيجة طفرات في الجينات المحركة (Driver Genes)، مسببًا تكاثرًا غير متحكم به للخلايا، ويعد سببًا رئيسيًا للوفيات في العالم. ومن هنا تبرز الحاجة الملحة لتطوير علاجات موجهة قادرة على استهداف الخلايا السرطانية تحديدًا دون الإضرار بالأنسجة السليمة. ومن شأن الطرق المحوسبة أن تسرّع عملية تحديد الأولويات، وتساعد في حصر الجينات الأكثر احتمالًا للمساهمة في تطور السرطان، مما ييسّر اختيارها وإجراء التجارب المعملية عليها. في هذا العمل نقترح نموذجًا عصبيًا بيانيًا ذا سياق ثنائي (Dual-Contextual Graph Neural Network) يهدف إلى التعرف على الجينات المحركة للسرطان. يستخلص النموذج التمثيلات الجينية من الأنسجة السليمة والسرطانية ويقارنها، مستفيدًا من الاختلافات البيولوجية بين السياقين. كما نوظّف الجينات غير المصنفة ضمن إطار تعليمي شبه خاضع للإشراف (Semi-Supervised)، مما يتيح للنموذج التعلم بفعالية من البنية الطوبولوجية لشبكات الجينات وخصائص الجينات المجهولة. بالإضافة إلى ذلك، يعمل النموذج متعدد البُنى على دمج المعطيات المتنوعة مباشرة في بنية الشبكة البيانية، ثم تجميع التمثيلات الجينية الناتجة باستخدام شبكة إدراك متعددة الطبقات. حققت الطريقة المقترحة أداءً تنبؤيًا متفوقًا؛ إذ بلغ معيار AUCPR نسبة 80% لسرطان المثانة (BLCA)، وتفوّق نموذجنا بوضوح على نماذج الرسم البياني الفردي والطرق الحاسوبية الأحدث في 12 نوعًا من السرطان. تبرز هذه الدقة إمكانات نموذجنا في تحديد الجينات المحركة للسرطان، ما يمهّد الطريق لتطوير علاجات موجهة أكثر فعالية وأقل آثارًا جانبية.

English Abstract

Cancer, a genetic disorder driven by mutations in critical driver genes, leads to uncontrolled cell proliferation and is a leading cause of mortality worldwide. Consequently, there is an urgent need for targeted treatments designed to specifically impact cancer cells while sparing healthy tissues. Computational methods can expedite this process by efficiently prioritizing driver genes for experimental validation in the laboratory. In this work, we propose a novel dual-contextual graph neural network (GNN) model aimed at identifying cancer driver genes. Our approach captures and contrasts gene representations derived from both healthy and cancerous tissues, effectively leveraging their distinct biological contexts. Furthermore, we incorporate unlabeled genes within a semi-supervised learning setting, enabling the model to learn robustly from both the topological structure of gene networks and features of unknown genes. Additionally, our multi-modal framework effectively integrates heterogeneous features by embedding them directly into the graph structure and aggregating the resulting gene representations via a multi-layer perceptron. The proposed method achieves superior predictive performance, notably reaching an AUCPR of 80% for bladder urothelial carcinoma (BLCA). Furthermore, our model consistently outperforms single-context models and state-of-the-art computational methods across 12 cancer types. This enhanced accuracy underscores the potential of our dual-contextual GNN model for identifying cancer driver genes, thus facilitating the development of more effective, targeted cancer therapies with fewer adverse effects.
